Just as the CIA in this country, along with the FBI and now, the Dept. of Homeland Security, monitor many large businesses and corporations for any indications of terrorism, I'd be willing to bet that the CDA automatically monitored energy providers that relied on Scream Energy, since they would be perceived as "high risk", in terms of a human child, or something else from the Human World that might be "contaminated", getting through into the Monster World. At any given nuclear facility here in the US, I can guarantee that there are clandestine operatives from the CIA, or other agencies, posing as regular employees, NOT because they already suspect something is going on, but because of the increased possibility that something MIGHT happen. You can also be sure that there were others involved in the Scream Extractor plot besides Waternoose, Randall and Fungus, and surely somebody said or did something that tipped off Roz. I really think that perhaps Roz herself suspected MIKE, not Randall, due to his reluctance to turn in his paperwork. She would have good reason to suspect Mike was up to something based on that alone, and she DID tell him that she had her eyes on him, after all.

The C.D.A. had observed the actions of the Waternooses for years. Only recently did the 3rd Waternoose come into owning Monsters Inc., which is evidently due to his extremes in wanting to NOT lose Monsters Inc. so quickly.
Randall had only been working on the Scream Extractor for less than a year, so Roz was suspecting others but him at the time.
